Gainskeeper and 1099-B Proceeds do not match

TD Ameritrade provides an official 1099-B and a "Realized Gain/Loss Report" from Gainskeeper.

However, the adjusted proceeds on my 1099 (126,496) does not match the adjusted proceeds provided by the gain/loss report (121,934).

They provide a report where they reconcile the differences as shown below:

The first number in the "Total" row is the proceeds on the 1099-B that TD Ameritrade reported to the IRS. But part of the proceeds are "short-sells in 2010, not covered". If they're not covered yet, how can the proceeds be known?

What should I do?
