Paper tax return rejected: still processing?

It just came to my attention that my accountant never e-filed/submitted my companies 2012 1120S. It was rushed into a local IRS assistance office exactly 7 weeks ago for submission.

As of today they mentioned over phone support that the return was rejected but didn't have an error code and showed that they had everything they needed/its still processing.

Will this effect the 6-8 week processing window (delay?) and will the return still process and post to my transcripts

As of last friday it just had a status of received/processing

I guess so however it depends. just the IRS is slow and wacky. Delays occur when returns are incomplete or contain errorsThe IRS contacts taxpayers if more information is needed. However, you may contact the agency at 800-829-1040 to request research;

Called them back later that afternoon for clarification. For some strange reason the return had posted.

Well they claimed now that the return was corrected July 11th. The person i spoke to on the phone this morning said it usually takes a week or two from a completed correction for the return to post. Any experiences with this?
