Different wages on NY and NJ W-2s

I work in NY, live in NJ and get two W2s from my employer, one with NY wages and one with NJ wages. I've been w/the company two years, and each year the NJ wages have shown as higher than NY. But while last year's difference was about $700, this year it's almost $8,000--and TurboTax is suggesting I'll have a huge bill to pay NJ in April (even though my wife works in NJ, we earned less last year than in 2009, and we did not change withholding--NJ in her case, NY in mine--at all). Is my "NJ" W-2 wrong? For the NJ return, should I just note the difference between the NY and NJ wage amounts instead of the full, larger NJ amount?

This is really confusing, because I previously worked for a different NY firm for many years and never got multiple W-2s (or any with a "NJ wages" amount). I asked my current employer about this last year and they couldn't explain the difference.
