Individual Tax Adjustment for 2007

I moved from NJ to PA in September 2007. I still work in NJ. My company did not change my tax information accordingly at that time and waited till 2008. I was issued one W2 for NJ. The person in NY who had been filing my taxes for last few years gave me hard time last year due to lack of knowledge of NJ/PA tax system. My taxes were filed incorrectly and now the State of NJ is asking me to file an adjustment or pay more money. Now I am not sure about the Federal part of the Tax either. A rep from State tax department told me what I need to do over the phone but I am not much of a tax guy so I could not comprehend the verbal instructions based on the fields and columns. How can I fix this issue.
